The main characters of the story are Felix, Zelda, and Barnaby.
Felix - Felix is a young boy whose parents left him in an orphanage when he was small. The whole story is about Felix. He is the one narrating the story from his own experiences. When you read the story, you can see that he says "once I..." or "I was..." and so many other ways of him saying he did or felt something. Therefore, the Felix is one of the main characters.
Zelda - Zelda is a girl whose parents have died, she was the one that stays with Felix for most of the story. She is like a sister to him. When Zelda and Felix both go to the city together, Zelda is the one that says she would not go with Barney unless Felix came with her. That proved how close Zelda was to Felix. And at the end of the book when Felix is going to jump from the train, Zelda makes the decision that she would jump with Felix, and then they both are the ones that end up living and not Chaya. That also tells us that the author says that they both are the main characters, by keeping them alive.
Barney - Barney is a dentist who keeps children safe from the Nazis. Without Barney, Zelda and Felix would have been sent to death camps or could have even died, but Barney had come and taken them to his house to keep them safe. Barney risked his life to keep not only Felix and Zelda, but all the other kids safe. He brought food, clothes, and every other necessities that the kids needed. Barney was like a father to the kids.
